Astronaut Butch Wilmore radioed Mission Control for help identifying the sound, which was captured in an audio recording.
The pair will catch a ride home early next year with SpaceX instead of using Boeing's capsule, the agency said.
The Justice Department reached an agreement in which Boeing will plead guilty to a fraud charge for misleading regulators before two 737 Max jetliners crashed, killing 346 people.
The trip was initially supposed to be a weeklong test drive of Boeings Starliner spacecraft.
